I can't comment on if you have a nano or shuffle (as those use flash memory, and difference between the bits is electricity - I don't think electricity has weight, but I don't have enough confidence in my physics background to pass that across as an answer) but in the case of the regular ipods, the difference between the bits is the arrangement of the magnetic particles which are already present regardless of whether they're set to 1 or 0, so no it is not any heavier (it's just the molecules are in a different pattern).
